I bought an MT125 that has a CR motor, although with an MT head (has two plug holes). My questions are:

1. How do I tell if it has a MT barrel or a CR barrel (it has rubber 'plugs' between the fins so I suspect MT. Is this the way to tell?

2. Assuming it is a MT barrel and head - are there significant differences to the CR? Would performance be much different?

If the cylinder has the rubber plugs it is likely an MT. An MT also has the threaded hole at the intake where the oil injection connects. CR doesn't have this hole.

An MT cylinder performs pretty well if you use the CR carb and CR pipe. It doesn't quite have the peak top end power of the CR but it has way more bottom end torque. Much nicer for trail riding. I had my 11 year old son learn to ride on that setup. :)
