According to the Honda parts list the stock (520) chain is 104 links long for all years of MT250.
On my buddy's MT we went with 14T front / 48T rear sprockets, which fit with the OEM chain (stock gearing was 15/44 on this bike). This made for better acceleration with less bogging in 1st gear; top speed was about the same, as it can now pull past redline in 5th. I'd go with at least 13/44, preferably even lower.
